We at the Folger puzzled over this one as well, and finally interpreted it to mean that our MARC code (DFo) goes in the 040 ‡a, while our OCLC code (UXG) goes in the ‡c. When we create new master records, we amend the 040 ‡a so that the field reads:
040 ‡a DFo ‡b eng ‡c UXG
I’m copying this to DCRM-L (sorry for the duplication), which is the primary forum for discussing questions relating to cataloging rare materials.

Dear catalogers on Ex-Libris:
Would you mind sharing your local practice about whether the MARC organizational code or the OCLC symbol for your institution is used in 040$a?
It seems clear to use the MARC org code from MARC 21:
http://www.loc.gov/marc/bibliographic/bd040.html
"MARC code or the name of the organization that created the original record."
http://www.loc.gov/marc/organizations/
But, here is OCLC's statement:

Scroll to the near bottom of the page, under "Subfields" for this quote:
"A code that identifies the institution that created the record. Identify the cataloging agency by OCLC symbol, MARC Organization code or by name."
Our institution and other institutions in the University System of Georgia use the OCLC symbol. The question of what is "correct" has stumped a number of catalogers I've spoken to about this, including OCLC cataloging help (who were very gracious).
Also, any thoughts (if you are using the OCLC symbol in 040$a) about having differing identifier in your EAD finding aids which uses MARC org code as "mainagencycode" in the <eadid>? Perhaps some institutions do not export the 040$a field in creating MARC21 records.
